GEOG 345 China Research Project
(Summer 2014)
Overview:
This is an independent research project. You are supposed to select a geographic scope (e.g. a
region of China, a province, a city, or the whole country) and an issue that is of particular
importance to that region (and of interest to you). You are required to research the issue and write a
research paper of approximately 7-15 pages that discusses the nature, origin, and outlook for that
issue. You may consult the instructor for possible research topics or/and talk to a librarian for useful
academic references.
Objectives:
The objectives of this research project are threefold: 1) to encourage you to explore, in some depth,
geographic issues in a region of China; 2) to help you develop some basic research skills (e.g. data
acquisition, library searching, etc.); 3) to help you develop your written communication skills.
Project Schedule:
July 9 – Project guideline provided.
July 9 ~ August 4 – research topic sharing/discussion (You can receive extra credit by posting your
research topic on the Research Project forum by Aug. 4.)
August 8 – research paper due. Please submit it on Titanium by 11:55 pm.
Worth:
The research paper is worth 18% of your course grade.
What to include in your paper?
In your research paper you should firstly introduce the region of your study (e.g. where is it, what is
it like, who lives there, etc.) Then you need to analyze the nature of the issue, describe the research
data and methods (if any), characterize geographic patterns discovered, provide possible
explanations for the observed patterns, and discuss the future outlook or policy implication of the
issue. In other words, in addition to describing what the issue is, and what its impact is on the

region, you need to think about and discuss when and why the issue arose in the first place, and
what is likely to happen in the future (i.e. worsen or improve?).
You can find a short list of possible topics on pages 2-3, which you are free to do, but there are
hundreds of other possible issues as well.
Reference
You are required to consult sources such as books or journal articles. You should make reference to
at least one academic source other than the textbook. You must clearly cite any sources you use.
The referencing system you use is up to you (e.g. APA citation style or MLA citation style), but it
must be consistent, and the reader must be able to determine exactly where you got the material
from. Students may ask a librarian for useful academic sources (a 24/7 online reference assistance
service is available at: http://www.library.fullerton.edu/asp/askalibrarian.aspx).
Formatting Requirements
Your research paper should be of about 7-15 pages in length (including the title page and
bibliography but excluding tables, figures and maps). You may place all your tables and maps after
the text and bibliography. If you have multiple tables and/or maps, they should be clearly numbered
(e.g. Table 1, Table 2, etc.). Your paper should be typed and double-spaced in 12 point font with
one inch margins. You should include a title page which clearly indicates the course code (GEOG
345), the title of your research project, as well as your name and student ID.

other possibilities and you can choose anything that interests you. Make sure it relates to a specific
region.

POPULAR CULTURE ASSIGNMENT 1500 words
Description Select an iconic figure in popular culture and examine his/her/its impact on popular culture.  
Your assignment should contain a biography/history section of no more than 200 words to provide background to your chosen iconic figure. The remainder and main body of your assignment should analytically contextualise them and answer the question: why are they iconic?  Note: You can use any person, living or dead, any organisation (extant or not) or even particular products (magazines, books, corporations, television or radio shows, bands). If unsure, check with the lecturer.
Subject must be well-known.   Examples of people, bands or things you might use include, but are not limited to:  Elvis Presley, Frank Sinatra, The Beatles, Radiohead, Eminem, Madonna, Marilyn Monroe, News Limited, MGM, M-TV, Who Magazine, Mills and Boon, Sherlock Holmes, Dan Brown, Twilight, The Godfather, Lady Gaga, Wicked. Ferritin is an iron storage protein expressed in most cells when needed, i.e. when cells accumulate an excess of iron. 

a)    Use the NCBI or EBI portals to retrieve one file for each of the several different forms of ferritin found in humans.  Each file should contain the complete mRNA sequence.

b)    Compile a table, similar to the one from tutorial 1, comparing the sequence elements of the mRNA of each different ferritin that you find.  Include extra columns indicating the length of the protein and the type of ferritin.

c)    Retrieve files for each of the genes of the ferritins and compare the structure of the genes.   Comment on your findings

d)    What is meant by a pseudogene?

e)    Are there any ferritin pseudogenes in the human genome?

Cytochrome P450s are a group of heme-thiolate monooxygenases. In liver microsomes, this enzyme is involved in an NADPH-dependent electron transport pathway. It oxidizes a variety of structurally unrelated compounds, including steroids, fatty acids, and xenobiotics.
In this question you will explore the relationship of the Cytochrome P450 2E1 sequence for a number of different species.

(i)            Locate the sequence for the full length human Cytochrome P450 2E1 sequence. Run a BLAST search for this sequence against the UniProt/Swiss-Prot database and identify 7 other different species of the same protein with close similarity to the human sequence (make sure they are full length sequences).

(ii)          Give the Accession number for each protein sequence identified, together with the species. Give the percentage identity for each of the 7 sequences with that of the human sequence. State E values and the length of each sequence.

(iii)         For all 8 sequences run a multiple sequence alignment using program Clustal Omega. Submit your sequence alignment. How many positions along the multiply aligned sequences are fully conserved between species?

(iv)         Display both the cladogram and phylogram trees for the aligned sequences and submit with the assessment.

Briefly discuss the evolutionary relationship between the 8 species as indicated by the phylogram and cladograms. Which species is the closest relation to the human species.

Detecting remote homologs with BLAST and PSI-BLAST.
The NCBI website (http://www.ncbi.nlm.nih.gov) gives the option to run both BLAST and PSI-BLAST for a query protein sequence.  For this question you need to use the NCBI website to run both BLAST and PSI-BLAST.
The enzyme adenosine deaminase (UniProt accession number P03958) and the enzyme guanine deaminase (UniProt accession number P76641) perform a similar function and are remote homologs, both belonging to the SCOP superfamily metallo-dependent hydrolase. The two sequences have a percentage identity of only 14%.
Perform a protein-protein BLAST search using the sequence for the adenosine deaminase sequence (UniProt accession number P03958) searching against the UniProtKB/Swiss-Prot database. Search the results for the guanine deaminase enzyme (UniProt accession number P76641). Now repeat using PSI-BLAST and compare your results from those obtained from protein-protein BLAST.
Discuss what you observe from the BLAST and PSI-BLAST searches. Discuss which of the two search methods proved most effective and why. Include output as appropriate to illustrate your answer including the pairwise alignment for the two sequences generated from your work.

For this type of academic paper scholarly publications from the APUS online library must be used.  Why is the APUS online library required? Scholarly sources are found in academic journals (The Journal of… is a good tip for identifying these) and the APUS online library has a very large set of holdings and a staff of librarians to assist.  You can connect with both by clicking the Library link while logged into your classroom.  Other university libraries also carry such journals but online access is frequently restricted to those universities’ enrolled students.  Hard copies from traditional “brick-and-mortar” libraries cannot be used unless you can also provide an online copy to verify the article’s existence in digital format.  This is because your instructor needs to be able to verify that you are using actual published journal articles, the journals they are published in, their dates of publication and their authors.  Although some of the following may be accessed through links in the APUS online library, popular magazines, Wikipedia, About.com, Ask.com, newspapers, blogs or other opinion-based publications may not be used.  Not all articles found in the databases are scholarly.  If you are unsure about the appropriateness of a resource, check with your instructor before using it for your assignment.  The source for your article must be cited in the paper body and listed in APA style in a page entitled “References” attached separately to the end of your paper.  (HINT: since this is a review of a single scholarly article, your reference page will only contain only SINGLE source.  Do not incorporate any information outside of this SINGLE source.) The Online Library contains and excellent discussion on identifying scholarly articles in the Tutorial and Student Studies Center.
APA style can be a bit like learning a second language.   http://owl.english.purdue.edu/workshops/hypertext/apa/index.htmlis an excellent practical, how-to guide to this formatting style.  Your classroom Resources folder also contains APA formatting guides.

 

You don't need to have an abstract, as is typically required for APA style, for this paper but you must include an APA formatted cover page in addition to the References page mentioned above.  The 2-3page requirement does not include the cover or reference pages and the paper must be formatted in Times New Roman or Arial font no larger than size 12 with 1” margins on all sides of the paper body and double spaced.  Length compliance is determined using these formatting rules in grading the work.  Formatting will be checked on your instructor’s end and a paper that falls short of the required length submitted in large font or with wide margins will receive a point deduction of 10% for each missing page.  Be careful to check your work for proper formatting and other instructions compliance before submitting.  Revisions cannot be allowed after students are notified via grading feedback of these problems. 

Your paper must be written at a college level.  This means a minimum amount (nobody often achieves perfection) of spelling and grammar errors that don’t get in the way of following your points; no use of personal first or second person pronouns (“I” or “you”) in your article summary; no personal story sharing or creative writing style wording (papers that begin with a question or “Imagine for a moment that…” or “Webster’s Dictionary defines _____ as…” style openers are fine for some courses but not for this assignment.  Simply start with, “This paper focuses on ________” with the topic of your paper in the blank space, and then move on to summarizing the findings of the publication you cite in the paper and the other required elements).

The 2nd part of your paper will include your review/discussion of the article as outlined previously. This section of your paper may include first person writing.  Please be sure that your article summary is clear and distinct from your review of the article. Do not intermingle the two sections of your paper.
